He doesn't, he's either killed or trapped in the GBA until the batteries run out.

Usually only one of the gamepaks is canon, in GBA it was the Sonic gamepak, in GBA 2 it was the Metroid gamepak, I'd say the Megaman gamepak was canon anyway.
